A contractor would not be competent to take ownership of the site's COMAH controls - he hasn't written your Safety Report. If his activities invalidated the controls you have stated in the Safety Report then that is the operator's fault for allowing him.
The operator needs to assess if the construction work invalidates existing safety measures and COMAH related issues and if so ensure other appropriate measures are in place. And if need be liaise with the Competent Authority.

The operator of the COMAH site would always be responsible for operations (COMAH and non COMAH) on site through the eyes of the competent authority. The construction should be done within the rules of the COMAH site, set up strong communications. Establish a site within a site if you can, fence of the construction site and segregate both sets of employees. Employees from the COMAH site would not understand the hazards of a construction site.
Also revisit the Major accident scenarios examine for any possible domino effects or event initiators that may have been introduced by the construction work We managed to complete a 4 storey extension without too much concern
